Are all the tables already in Access back ends?  If so, consider doing this:

1) Delete all the existing links.

2) Import the tables you want to end up in SQL Server to the front end.

3) Run Migration Assistant to move those tables to SQL Server

4) Re-link the other tables.

I have a database linked to 3 different back ends, but I only want to have one of the back ends be sql server.

I don't see in the migration assistant where I can be selective regarding specific tables.  Is this doable?
