This is what I have done in the past: 
  1. Rename the tables in the back end
  2. Delete all the linked tables in the FE.
  3. Link all the newly named tables.
  4. I use V-Tools Deep Search (skrol29.com) to rename everything in the FE.
But most importantly, back up both ends before you begin.

Now the painful truth is don't do this at all. Leave things as they are whether the naming conventions are messy or not. Just make sure you adhere to a convention going forward. You are wasting your time trying to clean up an existing database. Learn from your mistakes and accept the fact that you will be learning better practices as you build more databases. You should see some of my old code. I look back and say, "What a rookie!" But then that's exactly what I was. I do, however, clean up my code in my library as I see the need so when I use it in new projects I have the best version.
