Make Table queries are a bad idea because you have no control over the data types chosen by the query, and the resulting table won't have any indexes.
You should build permanent tables with the data types and indexes you need. When you need to reload the table, run a DELETE * first followed by an INSERT of the new data. If you do that, you don't need to worry about the table disappearing if you link to it from another database.
