Hard to say without a lot more detail, but from what is sounds like you would have to have a form as the interface for the manual edits, and you would have to have the form store the primary key values of the records or specific values not to overwrite.  Then that would have to be taken into account as part of the spreadsheet import process.

I have an assignment where the users have an application which produces an Excel spreadsheet which I will load into Access. After uploading, the users can edit certain fields in Access.
They will produce new Excel spreadsheets every day and upload them and update the Access table by primary key. But they don't want to overwrite fields that they have manually edited. Any suggestions??
